The combination of Tofesh capability to create weapon spirits and the difference in souls was a bad combination with a war about to happen. Just a rumor about Tofesh ability to create spirit weapons was enough to put the rebels pursuing him, so Yale couldn't imagine the stir if everything was revealed.
Tofesh and Clair were hidden in a dimension created by Yale, so the rebels never managed to find him, but without Yale's main body there, there was no way Yale could make the dimension impossible to detect, it was just extremely difficult to detect.

Weapon spirits were usually awakened only by those who cared about their weapon, so they weren't huge in number, and they were deeply valued by their owners, but a situation where they could be directly crafted was too different.
Tofesh could craft weapon spirits at Great God level directly. Each was a great effort, but it was definitely possible for him.

A: Barring extenuating circumstances, nobody rational would fall for a guy like the protagonist, so there's a bit of selection bias going on here. Q: Is this about a Gary Stu killing a bunch of irrational harem characters in a cliche isekai world? A: Go reread the title and the synopsis. Q: Do the women die because they won't sleep with the protagonist? A: No. I'm not sure where anyone got that from since it's entirely the opposite of what happens.
